Certainly be something I would rule out as I'm not sure Premiere upsamples on the AAF export like it would do on a playout.

Only way I find to solve issues like this is trial and error, send in five min sections or one track at a time, see if anything works when isolated. Have you tried a new project with a simple AAF just a music file to rule out workflow issue.
