It may seem kind of daunting at first, but I can't stress how good it is for any artists' development to take it slow and really internalize good foundational drawing habits.

The way I took to studying portraiture was getting the skull, John Asaro's planes of the head, and the Reilly rhythms committed to memory. With those three down, you'll have a rock solid foundation on the anatomy and structure of the face.

For as much of a meme as it was back in my day, you can't go wrong with Loomis's "Drawing the Head and hands" to get a feel for proportions, measurement, and the placement of the features.
A good supplement to that is the Reilly Method taught at the Watts Atelier.

There are a few key concepts to keep in mind, but the great thing about color is that it's mostly a playground for us to experiment in (provided that your values and edges are right.)

Toning down the opacity of that layer avoids that muddy look due to the saturation and vibrancy of the layer mode.
When painting traditionally, yeah: a lot of it is eyeballing what looks right.

Personally, it's the latter.
My current process (for sake of efficiency) is similar to grisaille paining. I pick a very dark reddish brown and use that on a linear light layer to get a really warm, vibrant dark base goin.
