Introduction to Processing and Analysis of Spatial Multiplexed Proteomics Data | PR Statistics
This 5-day live online course provides a comprehensive introduction to processing and analysing spatial multiplexed proteomics data from imaging platforms such as CODEX, MACSIMA, and CycIF. Participants will learn the complete workflow, from raw image tiles through cell segmentation, phenotyping, and neighbourhood analysis, using state-of-the-art open-source tools. Practical training covers image formats (.tif, .ome.tif, .ome.zarr), scalable pipelines with Nextflow/MCMICRO, single-cell segmentation with Cellpose, Mesmer, and Stardist, and cell-type annotation with Napari and scimap. The course also introduces batch processing, multi-resolution image visualization, and methods for quantifying spatial cell-cell interactions. By the end of the programme, participants will be able to evaluate multiplex imaging datasets, choose appropriate analysis pipelines, and apply reproducible workflows for spatial omics research in cancer biology, immunology, and systems medicine.
