Agreed. And movement along this front have already happened. An AIFS upgrade this summer fixed unphysical precipitation. This fall the UK MetOffice released a way to make the fields look more physical spatially.

It’s not that they trained independently, it’s that they are trained all at once and the minimization of error might adjust one parameter but not another breaking the physical consistency
