Yes, looking at previous cards I believe the official wording will be "for each of your Beedrill and Beedrill ex". It shouldn't count anything else.
A similat wording's famously been used on a Pidove that seemed to tease an Unfezant ex we never got, as well as on Maushold ex.

Kakuna takes -20 damage from all attacks. Weedle's just a little guy. (Flip coin, if tails the attack does nothing)
