I like Google Docs. Using the Headings fonts you get an organised link/list along the side of the doc that is tiered according to which heading you chose. And you can also add a clickable contents section to the top of the doc.

I really enjoyed the twist - I felt like I got tricked into reading Sci Fi (in the best possible way!). Overall it was a really inventive story, and I got really invested in the characters. Highly entertaining food for thought.
