My sister was involved in a similar study in ecology. Even with a relatively simple dataset and guided by a research question, results were all over the place and did not correlate with reviewer assessment. I don't have high hopes for exploratory omics studies...

I demand that every study that uses fecal samples be renamed from a "gut microbiome" to "fecal microbiome" study, including in the title. Thus, researchers would have to focus on good study design rather than sensationalism. Stool samples are NOT representative for the gut.

Preprint servers enabling these types of solutions as an alternative to PDFs would be a significant first step. The issue is that if the big publishing houses don't adopt it, it will essentially eliminate any chances of publishing it.

Producing manuscripts (especially figures) suck due to the poor software available. Reading is an equally terrible experience, having to zoom in on figures and scroll up and down to look at references.
I think issues arise when institutional/job/grant review boards actually DO care about them and use their publication/citations as a metric for scientific productivity.
When such AI use is blatant, it should be considered scientific misconduct, almost on the level of fabricating results.
