Sometimes they are parallel to the deck, other times perpendicular to the outer hull surface. Not all starships have perfectly vertical outer hull walls.
I’m far from being any sort of 3D master. I put windows were I think they need to go visually on a design without worrying about the wireframe geometry and then use cutters to Boolean a hole but you should work however suits your comfort level.

You can wet sand it but I prefer not to do this on finished models with electronics. I will use polishing compounds when finishing separate clear components however.
Front registry headlight is edge-on to the forward decal markings, which reveals the film border. Two more coats of clear Aqua Gloss and polishing should reduce the shadow.
Now in final gloss coats following decal markings. Progress continues with polishing in 1500 foam pads and then an Alclad Matte clear.

These are commericially available vinyl paint stencils most likely cut on a plotter which uses a small knife. Lasers would melt this material.

There are a wide variety of industrial and commercially available desktop plotters than cut all sorts of paper, plastic or in this case vinyl sheet through software driven interface.
Not really. It's a fairly sturdy black vinyl self-adhesive material.

That'll depend on what era you're modeling. NX to classic TOS, you're looking at a non stencil version of the USAF font and that comes in a variety of cloned names like Machine Extended. SNW ships use a Microgramma Bold Extended. Motion Picture era ships through TNG use a red outlined version.
