I have been grumpy on many occasions :-) I would say that the main issues are (1) the inadequation between the choice of the database and the scientific question (e.g. choose ResFinder to look for intrinsinc ARG of soil bacteria) and (2) the lack of discussion/criticism of the results

For clinical metagenomics, we also show that distinguishing contaminants from actual pathogens can be improved using data such as 16S qPCR Ct value, number of CMg species identified, number of non-human CMg reads and, highest genome completeness among CMg species.

Glad to share our work about the comparison between clinical metagenomics (CMg) and the good old 16S rDNA Sanger sequencing for bacteriological diagnosis. Our work shows that they are rather complementary.
