Our paper on duplex sequencing approach for high-sensitiviy detection of genome-edited plants
#EU law requires #GMO labeling when levels exceed 0.9% at the ingredient level.
Our study shows that duplex #sequencing can reliably detect #NGT genome-edited DNA down to 0.1%, suggesting a potential alternative detection approach when #PCR assay design is not feasible. ๐งฌ๐

This work is the result of a collaboration between the #JRC ๐ช๐บ and #IGATech, who sequenced the mixed samples without knowing the expected mutations and their abundance.
Thank you to all coauthors, and especially to Laura Bonfini and Christian Savini from the European Commission.

By using duplex sequencing, we managed to call all expected mutations and filter out PCR artifacts and sequencing errors. Despite the excellent detection performance, challenges remain with respect to accurate quantification.
Yet, when PCR assays are unfeasible, sequencing can be a useful tool! 7/

Plots showing coefficient of variation and bias for different mutations at different levels
For #quantification, results at the 0.9% threshold showed acceptable variation across replicates. โ
At very low levels, however, precision dropped. We also observed some bias with certain mutations and samples, regardless of the level. โ 6/

Bubble plot showing mutation frequency for one of the expected mutations, and a few unexpected ones
Detection performance was very good: we reliably detected all expected mutations down to 0.1% (if enough DNA was used). โ
Other unexpected mutations were found, but none was called in all replicates, and in both strands of at least two distinct DNA molecules. We could filter them out! โ

Enter #duplex sequencing: a clever technique that tags #DNA molecules with barcodes before PCR. It tracks both strands of each molecule, so you can discard the mutations that were present in only one molecule or in only one strand.
Will it work to detect edited DNA at low levels? 3/

It's not easy to design #PCR assays that reliably distinguish sequence differences of just one nucleotide.
On the other hand, #sequencing struggles to reliably call low-frequency mutations. At those levels, noise is high and technical artifacts are a real issue. 2/

The EU law requires labeling of food/feed where #GMOs are above 0.9% at the ingredient level. PCR can detect such small quantities, but new genomic techniques like #CRISPR make it harder. What about sequencing? ๐งต1/

Remarkable set of tracks suggests different dinosaurs herded together
Late Cretaceous dinosaur tracks found in Canada might have been made by different species walking together, but the evidence is far from conclusive
It's likely that different species of plant-eating dinosaurs ๐ฆ herded together for protection like many modern animals do - and now we have some tentative evidence for this, in a set of 76-million-year-old tracks ๐ฃ discovered in Canada ๐งช
