Sorry just seen this! I'm afraid I haven't tried shotgun metagenomics on mosquitoes so can't say there. I have done applicon 16S seq on individual mozzies, some produced too low read numbers but most worked well. For transcriptomics I've used pools (guts/whole), but not tried individuals
