The brain microbiome: could understanding it help prevent dementia? Long thought to be sterile, our brains are now believed to harbour all sorts of micro-organisms, from bacteria to fungi. How big a part do they play in Alzheimerโ€™s and similar diseases?

This keeps coming up, and I think there is ambiguity in the field that is really not helpful. So to be clear, based on my knowledge and experience in microbiome research, I am confident that there is no such thing as a "brain microbiome"

Generating lineage-resolved, complete metagenome-assembled genomes from complex microbial communities - Nature Biotechnology Metagenome sequencing can now distinguish closely related microbes using long reads and haplotype phasing.

I strongly suggest to use #PacBio HiFi by itself for metagenome assembly. Hybrid assemblers do not work well and the HiFi data is Q30-Q40 (e.g., more accurate than Illumina data), so short reads do not add anything. We explored this here: www.nature.com/articles/s41...
