Im flabbergasted that the technique to recreate this is to just make a fake lightbox in Blender with the exposure cranked way up, and stick your 2D art in front of it with the alpha cut out for the light to leak through. Its so incredibly simple but it looks like the real thing!

They did have transparency, so whose to say they didnt decide to throw some dithered textures into the mix. It matches the vibe and thats what matters.
