I am only saying many on the left / humanist side of things have good reason to be nervous or skeptical about getting too close with religious institutions, primarily those that preach misogyny, anti LGBTQ+, or anti science ideals.
Great points, though many people are (I'd argue rightly) skeptical of and in many cases have been actively harmed by churches of varying stripes.
Definitely think making more allies is better overall.
If I had to weight them I'd say it's 70:30 political /jurisdictional / rabid risk avoidance to poor project management / staff being out of practice.

There are also specialized equipment needs for some classes like chemistry, biology, gym, shop, etc.

Exactly, and it is one reason I very strongly dislike unfunded IZ as a policy tool.
The only place I can sort of get behind it is where government has funded new transit or something, but even then the argument is a bit tough.
This is the only real way to do inclusionary zoning.
Otherwise, land value arguments notwithstanding, it acts as a tax on new housing instead of being paid for by society at large.
