I wouldn’t try to separate out the tiny seedlings if they’re too close together. You’ll damage their roots. Depending on the plant, they should be OK as clumps. If they need more space, it’s good to choose the seedling that has the most leaves to keep and clip off the stem of the other one.

Have you tried fermenting the seeds first? Tomato seeds don’t sprout without a little fermentation because otherwise they’d grow right out of the tomato on the vine! It’s a little tricky but you can get it with some trial and error.
