Internal grants for faculty in areas where it's hard to get federal funds. Faculty computers when your budgets are so strapped you have no budget anymore. Faculty travel funds. Student research travel funds. The list goes on.

Yes, it is a massive problem. Indirects help pay things like: startup costs for new faculty who have not yet gotten grants, bridge funds for faculty between grants, undergraduate research grants (including for students in the humanities where grants are rare), staff in the research office.
